Can you get this to happen in single player?
I can't check the map ATM, but there was an issue a while back where some maps had a problem with the node building. I don't remember all the details, and I'm nowhere near my notes ATM, but it was basically that if you managed to stand on a tiny, thin sliver in the node build you could end up dropping into a hole that didn't really exist because Zdoom thought you were standing on a lower sector. Obviously this gave HOM kind of effects because you were below the adjacent floor but there was nothing on the surrounding lower side defs. In fact there were no surrounding side defs.
In the maps I found the problem with (I found about 4 or 5 eventually) it could sometimes be quite hard to get the problem to happen becuse you had to stand in exactly the correct spot, otherwise you simply missed the sliver in the node build - which is why the problem can easily go unnoticed.
If you play your maps getting Zdoom you build the nodes, this problem should not happen. To do this, add +gennodes 1 to the command line (or you can use a cfg file). If doing that fixes your problem, than there's a good chance that's what was causing it.
