This probably would be better reported on Github either here: https://github.com/flathub/org.zdoom.GZDoom/issues or here: https://github.com/ZDoom/gzdoom/issues - Eonfge is actually fairly responsive and he maintains the flatpak for GZDoom, and might be able to help you, but I think he's only found on Github.

The game seems to register the keyboard just fine and can be used for normal gameplay. However, when typing in the console, no text is added and only the Enter, Esc, and Tilde keys seems to do anything. No difference between using the built-in virtual keyboard or a physical one.
