I model them out in Gmax, which is a very old version of 3d Max from 2004 I believe, and is freeware. I've learned the interface 15 years ago and been pretty much using only that for everything. It doesn't have rendering, so I have to touch up the sprites by hand once the model is screen-captured and made into frames. IMO, I use dated tools. Today, I strongly recommend Blender as a modelling soft, I myself haven't had the time or motivation to learn it tho. And for pixel art I've heard a lot of good opinions on Aseprite, tho GIMP will also do.
