Regarding the 'CHOICE' command: It might be specific to WinXP (or Vista?) The CHOICE command came originally from DOS 6.x, and was available in Win9x (95, 98, or ME)... I believe it was removed in 2000 and XP (and possibly Vista) then got restored for 7 and 8. I'm using Windows 7 Home Premium 64-bit ...

If you want to try playing the game, just copy that folder to your hard drive. (Hover! will work on any version of Windows Win95 or newer, at least all 32-bit versions -- I don't know if Hover! is a 16-bit or 32-bit game, thus can't say if it will work on Win64.)

Hover! came with the original retail copies of Windows 95 - full or upgrade. I have no idea if it was included with the OEM copies.

Duke3D support -- Slade3 failed to recognise the DUKE3D.BIN in DUKE3D.GRP. It's the same as an ENDOOM lump.

I had ran into the "Glass bleeds" bug, too. Glass is also flagged as a monster--looks like a matter of clearing COUNTKILLS and adding the NOBLOOD flags.

My dream feature is pretty simple - I'd like to be able to restart the level with just a pistol when I die instead of loading an auto save. I know a lot of zdoom specific wads are balanced around having weapons from the previous levels, but sometimes I like to play Alien Vendetta or Hell Revealed ...

Not a suggestion. Loyalty after resurrection is based on the loyalty of the monster that resurrected it. I.E is an enemy arch-vile resurrected your imp, the imp will be hostile. But, if a friendly arch-vile resurrected the imp, it'll be friendly.
