Looks like an alpha sorting problem to me, unless I'm misinterpreting what it's supposed to look like.

Alpha sorting is broken on first person models, so if that's the problem, you're going to have to re-think your design.

Doom is displaying your models correctly. The problem is that your model's UV coordinates are simply wrong. As in, even MM3D displays it the same way doom does. I'm guessing you never looked at the model with a texture applied anywhere other than in doom? In MM3D, select the group, press Ctrl+E ...

Different modelling programs use different coordinate spaces, so while I don't know about milkshape specifically, I can tell you that 0,0,0 is the camera location, so your model should be infront of and below that. In md2 format, 'infront of' means 'positive along the z axis', but pre-export when ...

Looks too good not to be released, honestly.

I'd say swap out the mario assets for something else (even just placeholders) and release it. Even if you've no interest in finishing the project, I'm sure the code would be valuable for others to look at.
