I know of a few.

Hellbound - A fairly recent one that (initially, at least) takes place around city-like areas.
Fragport - Once you pass the first eight or so levels, you find yourself in the actual city of Fragport, eventually fighting through a shopping mall and a laser tag arena.
Neo Doom - Admittedly this one is kind of rocky by modern standards, since it comes with its own weapons and inventory items for ZDoom that can potentially sour the experience if you're not looking for early-AEOD-like inventory clutter.
Revolution! (TVR!) - Lots of memorable urban themed maps for the first half of the WAD.
Hellcore - Some city levels, not nearly as fleshed out as I like (most doors are locked and there's a lot of pointless dead ends) but still reasonably convincing.
Going Down - Not so much a city, but the entire WAD takes place in an entire high-rise building.

Doom 2 Reloaded also has some urban styled levels in the second third of the mod.

Maybe I should check that one out someday; the OP, however, said they just got done playing it. =P

The second episode of sgt mar- er, the creator of brutal doom's hell on earth starter pack megawad is urban. It even has allied tanks, marines, and airstrikes to help you out!

There is also a cool little thing called oblige that generates levels for doom. One of the themes is urban if you were looking for the "doom 2 urban" instead of the concrete jungles we all know and love.

Vile Flesh has an expansive urban area for a large chunk of the episode. It is also, in general, a worthy MegaWAD IMO.

Sgt. Mark's Starter Pack has surprisingly good city maps.
Fortunately, it doesn't require Brütal Doom.

And if you do want the brutal experience, try it with Doomguy5th's Insanity's Brutality.
