Recently in version 1.5b, guns will start saying "this gun has already been upgraded" when I try to upgrade them. This is despite the gun not being upgraded and me having the scrap to do so. Anyone know a fix for this?

If you mean that you can't upgrade two eliminators, then I came across this mistake. The only way I can get around is finding a single eliminator, upgrading it and then getting a second one. Then both are improved, though I don't know if it's certainly a good way but so far it is better than none
To anyone it might concern: Setting the "Super Shotgun Replacements" setting in "Blaze-It Stuff" to "Chrome Justice Only" actually makes it where you can pick up two Eliminators. However, on "Both", it doesn't work that way.
Yes, this means that "Chrome Justice Only" actually doesn't work as stated, as I imagine it's doing what "Random" is supposed to do.

Its not just with the eliminator, its with all the weapons

Since this is my favourite mod, I got permission from PillowBlaster, and I went ahead and did some fixes myself. Hopefully, I got most of the issues people mentioned. If not, I'll see what I can do about the issues people mention here.
I didn't have time to test it all, nor to brush through the thread again to see if I didn't miss anything, but screw it, it's been sitting on my backlog for long enough. A lil' update to fix things up. Changelog below. If something's still off, my apologies for that.

-Fixed super shotgun replacement spawner still not working proper.
-Fixed speed not being retained at times while deselecting Eliminator.
-Fixed Bitchmaker's returning from alt-fire having wrong frames on non-upgraded version.
-This worked fine before but I guess something had changed in gzdoom's internals about it in newest update(s), so I've changed the way redneck gibberish's playback is handled.
-Fixed the same thing going as the problem above regarding Leadspitter + Quad Damage.
-Added sound cue whenever you hold reload on upgraded Bitchmaker to cue in and remind the player (plus myself) you have an extra firing mode there.
-Fixed the hazmat suit not working as intended in Heretic and Hexen because Raven Software are fucking wankers who had to be special and use Fire as a damagetype for their floors. Or its gzdoom equalizing it to Fire for ease of applying that fire death anim.
-Forgot about Skullrod ammo replacement in Heretic and it didn't spawn Railgun ammo; fixed.
-Fixed damage output on Eliminators; forgot to tweak that after I had defaulted them for fixing purposes.
-Added damage scalers at the top of Blaze-it Stuff. I'd add it to difficulty pick menu, but that seems to be pretty hardcoded, unless you replace entire menu with zs. And I obviously ain't planning on doing that.
-Added an acceptable nerf to Double Deuce due to me fixing the homing not working properly on those shots and being a dum-dum.
-Added considerable buff to Paintrain's AOE.
-Fixed Macheterang's selected token not being removed properly.
-Fixed losing Eliminator's ability to zoom in at odd circumstances!... Or so I hope.
-Removed item counting on Blastspheres.
-Similar to how GC rewards you for killing boss monsters with chests - I've added similar thing here, except with blueprints.
-Paintrain now spawns occasionally alongside Skullthrottle instead of backpack spawns.
-Paintrain gets blueprint removed in Singleplayer when crafted and automatically turn into junk when picked up again.
