Alright, I tested the last SD release, and I admit, that the problem is in my version, although, I'm not sure, what exactly causes the problem.
EDIT: I tested my version on GZDoom 2.4.0 for 32-bit, using only SD and D2TWID, I put all my preferable settings on... And elemental is completely fine, which leads me to the thought, that the problem is caused not by SD, but by skybox pack, but I need further researches.
EDIT 2: I tested it on 64-bit version (Which is the exact version that I use), and elemental is completely fine. I guess, I should say goodbye to my skyboxes...

In ZDL it'll look like this from top to bottom for proper order:
1. Map wad
2. Texture wads ( So like you sky box mod)
3. enemies
4. Weapons (smooth doom is both weapons, monsters and decorations)
5 HUD
GZD works off of FILO= First in Last Out, for the Output of the game itself.
