1.
Brutal Doom (need I say more? THE best mod IMO)
2.
Polaris - The Gift (this thing's a running contender for best mod, I just really like it)
3.
6Axis (great stuff here, looks and feels pretty damn good)
4.
Satanic Redux (once gotten the hang of it I've found it to be one of the more enjoyable experiences in my Dooming)
5.
Footman's Doom 64 Stuff (contact the author, I'm a sucker for D64 so I find it to be a very effective alternative)
I've more or less tweaked all of these personally and are one of the biggest reasons why I still play this game.

1.
Psychic (honestly, it's the greatest gameplay mod I've ever played)
2.
Serpent: Resurrection (I have yet to find a more extensive and enjoyable HeXen mod)
3.
Endless Strife and
WW's Strife Mod We need more strife mods.

4.
Brutal Doom (multiplayer is just incredible)
5.
Winter's Fury (perfect mix of atmosphere and gameplay. too bad my system can barely handle it)
BTW, you didn't clear the search highlights in your links. It's a bit cleaner if you do.

I'm actually going to try to leave weapon mods out of my list, otherwise it'll take me absolutely forever to pick anything, and I'm likely liable to pick something I made myself. So in no particular order...
- Cold As Hell: Special Edition
- Temple of the Ancients
- Suspended in Dusk
- The Darkening episode 2
- Marine Assault

No weapon mods here (though I do love them), since I am basing myself off of the kind of mod that will rob me of my soul for at least a couple of nights.

Well, without further ado:
1.
PSX Doom TC
I played the cake out of this until my PSX died. (R.I.P.) I had played Doom on PC years before but this got me downright addicted to it thanks to the ambience... it's second to none in my opinion. And now I can play it on my laptop and able to mod it?

Love, love, love this.
2.
The Void of Hell
I'm a huge fan of zrrion's work. I love the atmosphere he conveys with this. Reminiscent of PSX Doom a little, for some reason. Simply awesome, imo.
3.
In the Deep Earth
Another of zrrion's projects, although currently in WIP state. Eagerly awaiting its final release.
4.
Threshold of Pain
Mapset inspired by PSX Doom?
5.
Unloved
Silent Hill is one of my favourite franchises of all time, and to see it become inspiration for a Doom map is beyond words for me. A work of art in all sense of the word, very well done.
And where there is a proper Doom 64 mod, it will make this list a top 6 mods.

Oh fuck, how could I forget this? Well as far as ZDoom exclusive mapsets are concerned that one is my absolute favorite.

2. Coils of the Twisted Tale. Unless you don't want only maps, then it's NeoDoom.
3. NeoDoom, if you don't mind point 2.
4. Russian Overkill.
5. Brutaldoom.

ZDoom Community Map Project Take #1 (got me into ZDoom properly and has stayed my clear favourite)
Zen Dynamics
Reelism
The Ultimate Torment 'n' Torture (Although I'd be just as happy saying any one of the original three TNT releases)
The City of the Damned (This and the first 3 Torment 'n' Tortures made T667 my early favourite ZDoom mapper)
Runaway Train (The staple for amazing introductions to ZDoom's true capabilities)
