I think the third frame looks a little weird. I think the fists are too close to the head. Don't people normally grip the handle much further down?

The problem is that the distance between the bud of the handle are not consistent. The hand moves a lot higher in the 3rd frame than the 2nd one. Removing a part of the handle in the 3rd frame and adding the skull should fix it. However, If that part of the weapon isn't visible during gameplay, i guess it wouldn't matter.

I noticed this too when I was adding this axe to AEoD (War Axe). I found that firing it at a more upward angle seemed to eliminate that problem for the most part. Also, try it in the Egypt maps since the blue sky makes it easier to separate from the much darker colored axe.
Good call -- I was using the water pool on RAVDM1, but the Thysis sky is probably easier to cut out, since it's not very detailed.

I'll probably do a fresh rip of this and see if I can fix up some of the issues that were brought up. Couldn't get that VirtualDub thing to work though... any advice there? I guess it's back to hammering the screenshot button for now.

I'm sure there's some simple console scripting that you can use to take a bunch of screen caps in real time. Pretty positive someone wrote one for ZDoom a while back... maybe the same concept can be applied into Hexen 2?
