The problem is that this is a new feature, and WA isn't particularly actively updated (although there was a recent post on Doomworld implying a new version might be out some time). So unless there is a way of hacking up an ini file, or finding some other way to convince WA to list all your flats and textures in the dialogues it won't be possible.
DeePsea is, of course, actively being updated ("RandomLag" is its author if you didn't know) so new features are being added to keep pace with the ports, and sometimes developed hand in hand with the port authors (eg Hi-res textures).

in wadauthor you can stick any name you want into the texture and flat boxes regardless of it existing or not. so you can texture maps just fine, you just won't be able to see any previews, and you won't be able to select from a list you'll have to type in the names (I always copy/paste names anyway, makes it go quicker). obviously not a perfect system, but it's still do-able.

And you can't X align automatically. That plus the lack of high-res texture support (scaled) means you are left with an enormous amount of grunt work (similar to the grunt work getting the flags right). And of course texture error checks don't work. WadAuthor will get more and more complicated to setup and support as ZDoom gains new features and nobody updates WA to use them. So if you stick with that choice, you've got a hard road ahead.
DeepSea is nice because it does alot of work for you. It also costs you money. Every update. Go RL!
Zeth for Windows(TM) is currently in the works, and presumably once a stable version is out there people (Randy or others) will step up to add in all the nifty ZDoom features. And Zeth is OpenSource so it will never ever cost money. Yay.

DeePsea costs money - but updates are FREE for 6 months. For those who update often, much longer. I even send them a note telling them to get the next 2+ updates for free (past the 6 months). Hell, most games don't last 6 months and cost more than DeePsea - just look at the pile of game boxes next to your computer
Don't really care about WA stuff (nor any other). Merely note the real problems that come up. Each to their own. If someone can make ZETH work, great, since it's a hell of a lot of work in that environment. Those guys should be emailed and thanked. You'd be surprised how few people bother to take the time to compliment free work that took a lot of effort.
