difference between a bot and a summoned marine?

Summoned marines seem to be a bit more intelligent when it comes to navigation, but aren't they programmed the same way?

No - summoned marines (assuming the internal ZDoom "scripted marine" actors) use regular Doom AI logic. The ZCajun bots use a totally different logic since they are essentially in control of a player actor.
