Quake 2's enemy rocket sound is from a Universal sound FX library. Example at 1:01

DSBOSPIT is heard in street outlaws when the cars pass by or so.

If someone hasn't mentioned it already, some elevators in Dark Souls 3 have the Quake 1 metal lift sound mixed in. I'd get a video of it but I just uninstalled the game.

One of Quake 1's teleport sounds used in Super Mario 64. Specifically in game for sm64 being (enter level (mostly any level entrance requiring you to fall down a hole, and exit painting) Said sound was also used years back on the older Nick.com website interfaces.

Okay, sorry for bumping but has someone heard screams from Dungeon Keeper (yes, this topic is not only Doom or Quake related but whatever)? (It's those that begin in 'Torture X", as X refers to the number what sound is being used)

Doom's weapon pickup sound is heard in True Lies on the Megadrive and SNES, as well as Earthworm Jim 2.

Yet another bump: Doom's explosion sound is also in the Playstation game Wipeout as well.

New addition:

The Henry Stickmin game Stealing the Diamond. Choose "Bust in", and when you're at the diamond, select "Basket". The scooter will sprout a basket with the Doom 2 elevator sound.

The Henry Stickmin game Completing the Mission. Select the game mode "Rapidly Promoted Executive" along with "Presumed Dead". At the beginning after the paradrop, select "Abuse physics engine" as an option. The rock's sound is actually from Doom 3, namely, those spiky pods' sound near Vagary when you punch them.

I've thought this over for a solid week, but I feel like the combination of this thread having been untouched for over 5 years, plus the fact that there's already a pretty comprehensive wiki article about it (more or less):
