I can only think of this in my attempt to mix 3D Floors and Line Portals. In some way, the 3D floor could preserve the floor/ceiling of the destination.
Or... Maybe a way to disable and re-enable the portal altogether?
Also, here is a small map I made to check this out anyway.

What you are trying here is never going to work. 3D floors and portals cannot be combined in a way where they interfere.

You can also try to replace 3D floors with stacked sectors.

That also won't work in combination with line portals.
