The stage where you get to fight Scuba himself. I got into that hidden room with an elevator and full of silvers. There's a door in front of me but I can't open it. Noclipping reveals some dojo section, but I didn't go any further because I was afraid I might spoil something.

Is that dojo area meant to be playable? If so, how do I legitimately access it? The door won't open.

While messing with the give commands I found a katana... Is this a cheat only weapon or did I just miss it? (Or do the ninjas drop it?)

You can get that in the final floor of the Phylex building. The very last window before the room with Scuba Steve in it has a ledge you can jump to. Jump down to it then jump on the glass until it breaks. You'll be in a Japanese-style room and the katana is there. You'll be locked in to fight enemies, but with the katana you can shred 'em no problem.

The katana can be retrieved legitimately two ways:

1) The dojo fight scene as Bashe mentioned.

2) During the final battle with Crisp, there's a switch on his desk that opens a secret room with the katana.

Okay and now for a super secret question:

Does anyone know how to make the Tube weapon appear in place of the katana? Apparently the tube is removed immediately upon entering MAP10 so I have absolutely no idea how to retrieve it!

How do you chainsaw to Hugo? I tried sawing the barn everywhere after the front door wouldn't be cut open, and that didn't work. I also tried sawing it using alt-fire, that didn't work. I also sawed the electric lines and trees to make them tumble down on the barn door. Do I have to saw somewhere inside the cabin to lead to Hugo? If so where? Or am I missing something very obvious?

You can reach that area by jumping out the last window before the room with scuba.
