The fact that it only happens in the one level out of 5 (including hub) that I've entered is making me think ACS, but that's a total guess at this point. Just thought I'd update.

No idea, but it's possible, I expect there is a lot of ACS in Crystal Skulls.
Haven't had time to load both into Slade and dig around yet, but I did quickly test a few other levels and they all seemed to crash whenever Walpurgis was in the load order, no matter the slot. I also realized I never mentioned Walpurgis as part of the load order in the original post. You were probably wondering why I was in your thread asking about another mod, my apologies. Since the levels that worked with Walpurgis seem to be in the minority I'm starting to worry that this won't be an easy incompatibility fix, especially given the lack of console errors and what seems to be a runaway memory leak crash when most of the levels try to load. If I run across anything noteworthy I'll pass it along, but it will be a few days before I have time to really sit down and dig in. Again, thank you for all the hard work you've done. I hope you get a Caco this year, you deserve it.

Out of interest I went and checked out Crystal Skulls myself.
I had absolutely no problems when warping to Azure Canals just now, and played on it for a good 3 minutes just to be sure (then got my ass kicked as I came in without any gear as Magister lol).
So I'm thinking something else must be causing your memory issues? I only have 16 gig myself and an 8 year old Ryzen and old RX580 card, so my system isn't exactly cutting edge anymore but sufficient for GZDoom.
Hmm, I just tried warping there with "map island03" from a brand new save with the same load order and it worked for me as well. Interesting. I even ran out of the level, into Umber Keep, and then back out and into Azure Canals again with no issues. I'll start over fresh and see if it reappears on a new save. Maybe the old one was just corrupted somehow. Thank you very much for the help. That narrows things down quite a bit. My apologies for not thinking to do that in the beginning.
Update: It must have been a corrupted save. I started over, cleared the first level, and ran straight to Azure Canals and it loaded right up. Sorry for the confusion, thats the first time I've ever experienced that sort of behavior from a bad save file in GZDoom. I'll update if I run into the issue again later with the same load order, but hopefully it was just a strange one-off. Thank you again!
Edit: removed a thought that in retrospect didn't make sense.
Hello eharper! I found a bug that occurs when trying to run this mod with any episodic wad, whenever I try to start a game I get the character and difficulty select screens for Walpurgis but not the episode select screen for the wad, this also has the side effect of labeling all the levels as the vanilla Doom 2 maps and playing the vanilla music, I've tried this with several wads and they all acted like this.

This is a known issue~ it's because I have alternate intermission screens and have to have compatibility with several games. Load the wads in question AFTER Walpurgis in your load order if you're using a Doom 2 Wad and you should get episode select, or alternatively, this problem shouldn't occur if you're using a Wadsmoosh.
This can also occur with wads that use a MAPINFO that isn't properly recognised by GZDoom (some Vanilla and Eternity maps I think). Not much I can do about those.
Don't know if you've heard about it or not, but Matt Eldrydge did a mod showcase for Walpurgis on his YouTube channel. Just thought I'd give you a heads up in case you were interested and wanted to leave a comment. Congrats!

Sadly, the author went on indefinite hiatus so it's still in demo.
I knew that I hadn't seen a new project in a while, but I didn't realize that. I've always been a fan of SuperCupcakeTactics work. Mindblood Genessis and Auger: Zenith are personal favorites. I've even thought of revisiting A:Z with Walpurgis' Magister as a "Shadowrun" style playthrough. And thank you for the DoomWorld link. I didn't realize it was there as well.

No problem. Sadly, I don't include a D6 rolling simulator to properly emulate Shadowrun, lol.
But yes, one thing that always kind of surprises me is when people don't want to play fantasy characters in sci-fi settings or techbases. There are many RPG examples of mishmashing the two (the aformentioned Shadowrun, Dragonstar, and my own personal fave, Starfinder). Not to mention the famous 90's CRPG series like Might and Magic and Wizardry that mix both.
There's a problem with the Mastermind: it has two separate hitboxes, one for its main body, called "SpideyBrainz", that has 3500 HP, and one for its legs, which is called "SpideyBaseLegs" that has only 100 HP, which leads to him dying in seconds in every encounter.
Also the chickens that appear when the egg item is used, are invisible for some reason. At least in Doom games.
