So, in GZDoom 3.5 I had no problems with running commands from the menu.
After updating to GZDoom 3.6 I started getting this error:
"Cannot execute unsafe command exec."
I needed that command for players to be able to reset to the mod default settings instead of gzdoom's default.
Are there any workarounds for this?

No. This was an exploit for which someone gave us a demonstration how to do bad things with. So it got plugged.
