If you go to sector 1109, there's a 16 unit high 3D floor there, wherever it touches another 3D floor, it causes a full see through effect.

Also, I can't seem to find out how to change the floor texture at the same time as lowering the floor for sector 851/1162 similar to "W1 Floor Lower to Lowest Floor (changes texture)"

This sounds like stacking alpha rubbing the renderer the wrong way. Make sure you don't have superposed 3d floors.

Confirmed, but without really knowing what's going on I don't know what can be done to fix it. Shelving this for now.

This looks like the renderer is discarding any walls between 3D floors, but it shouldn't do that if only one of them is translucent and the other is not.
