Gimme screenshots and I'll see what's up. Given that the maps load and render correctly in Boom, Eternity and ZDoom and all those ports' derivatives, I'm tempted to call it an error on 3DGE's part. It could be texture problems, since there's no fancy rendering/geometrical tricks used here, really. There are 2000+ custom textures, so one or two are bound to behave a bit strange in other ports.
If 3DGE runs Boom maps without much hassle, then I figure it should work.

It's probably just a 3DGE error. But I figured you might know more about the affected sections than I would, before I reported it to Cora. These errors are very specific.

I think I see what's wrong. Those textures are 512 pixels tall, and 3DGE's renderer is seemingly having trouble with them past a certain point - as well as failing to entirely display, the vertical offsets look incorrect. (There should be a gradient into darkness at the very top of every rocky wall in that area.)

It works in Zandronum, indeed. Even I'm making a video of the maps, probably uploading tomorrow...So far, great and beautiful cavern maps...

About the maps, they were great and beautiful, especially the map 03. The custom monsters were a nice addition that suits very well with the theme of the mapset. No complaints so far and you should add that Zandronum, latest dev build, also works and no problems. And I wish that this mapset can be expanded for more maps like this...

Thank you very much for the full playthrough! You had some hard luck in places but also some very good moments like the Catharsi bomb kills you managed, hehe. Tackling the big fight in MAP03 without the Necrostaff was brave. Just be sure to watch out for those slime dweller corpses...

Yeah your Zandronum didn't auto-switch when you picked it up, heh. That arena is basically centered on using that weapon.
