Duplicate PK3s inside the CMake build folder?

When you build GZDoom, there will be extra copies of the PK3s (gzdoom, brightmaps etc) inside the CMake root folder, in addition to the ones in the actual build folders (Debug/Release etc). Is this normal? Asking first before making a bug report.

Yes this is normal. The files are copied for convenience, but the actual preparation is done in the main build folder in order to be fully cross-platform compatible.

The only reason why it is copied is so that you are aware of the essential files you need in order to create a proper distribution, or also allows for easier in-place debugging.
