Compatibility mode for base Doom games
Are there any downsides to using compatibility mode "Doom" or "Doom (strict)" for Ultimate Doom, Doom 2, Final Doom and Master Levels?

That entirely depends on what you consider "downsides". The levels surely won't break, but if you use the strict setting a few modern features you may take for granted will also be disabled.

Being able to step over or under monsters, for one.

Classic problem is when playing a non-vanilla map and suddenly a switch doesn't work so you get locked out of progression. That's probably caused by another line with a special being placed in front of that switch, intercepting the use.
