You're missing the point of Freedoom. It's meant to be a separate game with its own style, not a Doom ripoff. Resources too similar to Doom's have been removed before. I'm all for removing the hell theme. In fact, I think the name "Freedoom" itself is a bit false.
My impression was that it was meant to be a replacement base for WADs, similar enough for levels to not look like garbage but different enough not to be a ripoff.

I believe the idea is to keep the hell theme only for compatibility with PWADs (so there are hell textures and flats), but develop Freedoom's own levels along different themes.

And Freedoom has grown from the original concept of merely being a way to play Doom mods as a freeloader. It's looking to get its own personality and actually merit having a different IWAD name and being treated as a different game by ports. Let's face it, all Freedoom developers already have Doom, so making a sorta-new game is more interesting (and therefore more motivating) than creating a legally dubious clone.

That certainly was the original main goal and is what I was alluding to when I said "I think that it is still compatible enough with Doom to fulfil its main goals" but, as Gez implied, it's moved on a bit since then too.
