Avoid GIMP at all costs, it's a piece of trash. Outside of editing the stupid Doom game, GIMP is a good rounded tool for artists not focusing on such an age old mystical game. What you need to do is convert your true colour sprites to the Doom palette and set the transparency values on whatever colours you plan to make invisible ingame.
