No, it's just there so that you can edit the map with existing tools. The label is ignored for everything, and its name is never checked. It just needs to be there as a placeholder and nothing more.

The correct path in DaniJ's example would be:
mycoolmod.zip/maps/e1m1.wad

It might be worth mentioning that Quake's .bsp files are a lot like wads in the way Graf is using them here. They have an internal directory and consist of a bunch of interdependant lumps, but nobody would think to separate all the lumps into individual files inside a pak.
