The top 3 WADs I can't stop coming back to are probably Zen Dynamics, Void and ... Plutonia 2 (maybe).

I'll have to go with
1) ZDCMP 1 - One of the first batch of ZDoom wads that I played
2) A New Hellspawn - Simply amazing
3) Demon Eclipse - Awesome monsters and weapons

In no particular order:
EDIT: I just played ACS Arcade for the first time! Add it to the list!
1. ZDIZD: I played DooM back when it was new (thank GOD for modern mouselook!), and the creators of Knee Deep in ZDooM, true to their word, brought that old "first time playing" feeling right back! Although the maps got insanely complex towards the end, I could never get enough of the attention to detail. This is what DooM might have been like if there was a strange mix of old and new computer tech at the time.
2. Diaz - Last Hours of Purity: I LOVE the realism put into the weapons and the martial arts, and the psi amp pleasantly reminds me of the one from System Shock 2.
3. AeoD: Aeons of Death gave me something I've always wanted in DooM: full blown Ragnarok! The whole gang is there, from DooM to Hexen 2! Gotta love it!

1. The Darkening Episode 2: The perfect confluence of visuals and architecture. The Darkening 2 is among the most memorable level sets ever created.
2. RTC-3057 Hub 1. It's Doom, but at the same time it's not Doom. The atmosphere of the maps is so powerful it's almost like being there.
3. MassMouth 2: If only more comedy wads were as funny as this one. Some of the dialogue had me struggling for breath from laughing so hard.
