I guess "subliminal content" would not be much useful if you were aware of it...
Besides, there are some not-so-hidden sexual clues in the show. Perhaps most importantly, Rainbow Dash, Applejack and Scootaloo are female, but they act like guys most of the time. Heck, Rainbow Dash and Scootaloo even have male voices! That sure can send some... uh... messages. Though coupled with the fact that males are clearly inferior in the series, I'm not so sure what kind of messages it could be.

first of all, RD, AJ, and Scoots are nothing other than tomboys. this has NOTHING to do with your sexuality at all and is perfectly normal, albeit not the most common thing ever.
second, RD and Scoots are voiced by girls. if you don't believe me then look it up yourself. masculine sounding females is not sexual, either: their voice just sound more masculine than what most girls sound like. this applies to the other gender, as well (hell, myself, i'm kinda mid-tone for being a guy, and my bf is quite high-pitched sounding).
none of this can send sexual messages intentionally. it's just unusual to see this type of thing in media for girls, since girls media typically have been stuck in a constricted and stereotypical kind of way, which FIM breaks itself free from.

This is the only thing where I can see where you're coming from. I still think you're wrong, but I know why you might think this. In a lot of shows targeted at a demographic of either gender, the opposite gender is marginalized somewhat. As a roleplayer in an MLP channel, I have to bang fellow players heads in on one subject. Stop choosing what sexuality the characters in the show has! The show is aimed for children in mind. They also know and accept the adult viewers (Derpy Hooves, anyone?), but that does not mean that Rainbow Dash, Applejack of Scootaloo are lesbians or bisexuals.
Yes, the males are 'clearly inferior'. Because there's less of them. But maybe we don't see much of them because they prove little to no purpose for the show. Obviously, if you're going to make sure for girls, you'll want female characters so the girls can relate them selves to. Not male characters.

You're looking into an issue too deeply. Now take a step back and try again. Rainbow Dash is a typical tomboy. She however does have a few fangirl moments -- which is akin to most females. I think one of the reasons why Rainbow Dash has become the de-facto lesbian character for the fans of the show is because she is the most tomboyish girl that is associated in every way possible with rainbows, the gay pride flag, and I'm sure that the team behind FiM knew the implications of this, so yeah...
